There was a small update to the launcher last night.

12,000 or so updated files is not "small."

If that's your idea of small, I don't want to see your definition of "major content patch." ;)

I don't know the specifics on how the repair tool does it magic, but my impression was that the files were being checked for errors. Let it do its thing, give the install a clean bill of health, and you're good to go.
